I redesigned the master pentultimate mechanism based on the Rubik's 4x4x4 core.

I have the feeling that you'll be the next great puzzle designer. I can't believe you have all of these awesome designs for puzzles. Seriously, you're awesome!

I tried to make this work, but couldn't wrap my mind around what parts are, and aren't bandaged.

I see a great new member! May I ask what program you are using? I want to say Solidworks, but it looks too different, even if effects were added.

But can it be un-Mastered?

I hope you'll post a follow-up after you have this printed! ;)

Edit: Since this mechanism is similar to the 4x4x4 cube, would it be theoretically possible to split the middle layers to have a 4-layer Pentultimate mechanism through this? It hasn't been done yet, since nobody could figure it out.

It can be made into a pentultimate, but i think splitting the middle layer to make a 4x4x4x4x4x4 would make the corners fall out. I could try spring-loaded tabs on the corner sections, and put a slot along the cutting planes. I could also make a pentultimate and add the 2 inner layers like in the WitFour cube.

Well with the other known mechanisms, which are shell and rails mechanisms, nothing has to be split. I don't know about your version and I suppose you know alot more about this then I do but why split the middle layer? Only bandaging inner parts and covering the slice pieces will result in a Pentultimate.
I guess you said that because there are no pieces inside to be bandaged? Maybe some grooves need to be removed?

Jared asked two different questions. E-Cubes Designer X answered both in the same sentence. He's NOT talking about spliting parts to make the pentultimate.
