I wouldn't be surprised if some of these have been considered or even done before, but here goes:
Nonsticker mods:
Downsizing siamese cubes: Siamese cubes that sequentially decrease in number of cubies per side, for example: A 4x4 connected to a 3x3 connected to a 2x2
Sticker Mods:
Cubic Puzzles
Minecraft sticker mod: As almost everything in Minecraft is square, you could make a wide variety of sticker mods using Minecraft items, for example: A cube with different mob faces on each side, a cube stickered to look like a dirt block, a cube stickered on each side with the top appearance of different in-game items.
Cylindrical puzzles/cheese puzzles
Pizza/pie/pancake/waffle stickers: Self explanatory; best if used on puzzles with a height of 1 cubie.
Battery puzzle: A cylindrical/cheese puzzle stickered to look like a battery.
Floppies
Chocolate bar: Stickered to look like a partially unwrapped chocolate bar
Toast: Two corners are cut/sanded to look like the corners on a slice of toast, could be stickered with realistic toast colors or stickered with varying shades of brown.
3D Printed puzzles
Wallet cube: A 3x3x2 puzzle that functions like Oskar's gift cube, it can open when solved. It would have space inside for money (possibly different compartments for coins and notes).
Lock cube: I have no idea how this would work. Essentially just a 3x3 that, when solved, would pop open a lock.
Nonpuzzle:
Hood ornament: Self explanatory, nonfuctioning metal cube, could be 2D or 3D
Dog tag: 2D representation of a cube to put on a dog's collar.
Rubik's Clock: Not to be confused with the clock puzzle, this clock has a cube with a number of cubies per edge corresponding to the hour: 1x1 for 1:00, 2x2 for 2:00, 3x3 for 3:00, etc.

Bandageable LEGO 3x3: A 3x3 upsized a bit so that 2x2 LEGO pieces can be glued to it with exactly 1 stud of space between them so that the user can either solve it as they normally would or connect the cubies using larger LEGO pieces, effectively making a cube that can be bandaged and unbandaged easily.

EDIT: Wow, around five minutes after posting this, I log on to youtube and see Redkb posted a video about bandagable LEGO cubes.
...And after watching more into the video, I see Redbk also made a LEGO 4x4 using a LanLan cube and standard-sized legos.

No youtube necessary:

And don't forget the prank cube can simply be done by popping an edge piece out and putting it back in backwards...
