I keep getting a weird parody on the 4x4 that I have no idea how to fix: http://www.youtube.com/watch?v=vfiTVg5oFKE

Do you know how to fix parity with two opposite edges swapped?

If you do, then you can fix parity using that and use 3x3 algorithms to solve the remainder of the puzzle. If you want a "pure" algorithm, put one of those pairs in front and the other on the left. Then do R U R' U', followed by the algorithm, followed by U R U' R' (The inverse of R U R' U').

Also, the word is "parity." Some people mix the two up.

You have a parity in the edge-groups due to the edges being formed in an odd permutation even though the edge wings themselves are in an even permutation.

You can solve it with two 3-cycles:

/* First 3-cycle with setups */
[R2&4, B'2], [R&2, B', R, B, R'&2, B', R', B'], [R'2&4],
/* Second 3-cyle with setups */
[B&2, L', B'], [R&4, B', R, B, R'&4, B', R', B'2], [L, B'&2]

I suspect most people just use a "parity fix" which for that situation is mostly a chain of half-turns involving a combination of the U and U&2 slice and R&2 slice.

My mega parity vid for 4x4 and 5x5 main cases. It covers your case.

Hold the swapped edges in the UF and UR position and perform this: R2 D' Rw2 R2 U2 F2 Rw2 R2 F2 U2 Rw2 R2 D R2.

There's a few out there, while we're making a list this is the one I use, it's pretty easy to remember:
Uu2 R2 F2 u2 F2 R2 Uu2
It swaps the FL block for the FR block.
A setup like U2 B' R2 will fix an adjacent switch (like what has been discussed).
Cheers,
Burgo
